Complex logic circuit made from bacterial genes

ScienceDaily (Oct. 12, 2012) ? By force of habit we tend to assume computers are made of silicon, but there is actually no necessary connection between the machine and the material. All that an engineer needs to do to make a computer is to find a way to build logic gates -- the elementary building blocks of digital computers -- in whatever material is handy.

So logic gates could theoretically be made of pipes of water, channels for billiard balls or even mazes for soldier crabs.

By comparison Tae Seok Moon's ambition, which is to build logic gates out of genes, seems eminently practical. As a postdoctoral fellow in the lab of Christopher Voigt, PhD, a synthetic biologist at the Massachusetts Institute of Technology, he recently made the largest gene (or genetic) circuit yet reported.

Moon, PhD, now an assistant professor of energy, environmental and chemical engineering in the School of Engineering & Applied Science at Washington University in St. Louis is the lead author of an article describing the project in the Oct. 7 issue of Nature. Voigt is the senior author.

The tiny circuits constructed from these gene gates and others like them may one day be components of engineered cells that will monitor and respond to their environments.

The number of tasks they could undertake is limited only by evolution and human ingenuity. Janitor bacteria might clean up pollutants, chemical-engineer bacteria pump out biofuels and miniature infection-control bacteria might bustle about killing pathogens.

How to make an AND gate out of genes

The basis of modern computers is the logic gate, a device that makes simple comparisons between the bits, the 1s and 0s, in which computers encode information. Each logic gate has multiple inputs and one output. The output of the gate depends on the inputs and the operation the gate performs.

An AND gate, for example, turns on only if all of its inputs are on. An OR gate turns on if any of its inputs are on.

Suggestively, genes are turned on or off when a transcription factor binds to a region of DNA adjacent to the gene called a promotor.

To make an AND gate out of genes, however, Moon had to find a gene whose activation is controlled by at least two molecules, not one. So only if both molecule 1 AND molecule 2 are present will the gene be turned on and translated into protein.

Such a genetic circuit had been identified in Salmonella typhimurium, the bacterium that causes food poisoning. In this circuit, the transcription factor can bind to the promotor of a gene only if a molecule called a chaperone is present. This meant the genetic circuit could form the basis of a two-input AND gate.

The circuit Moon eventually built consisted of four sensors for four different molecules that fed into three two-input AND gates. If all four molecules were present, all three AND gates turned on and the last one produced a reporter protein that fluoresced red, so that the operation of the circuit could be easily monitored.

In the future, Moon says, a synthetic bacterium with this circuit might sense four different cancer indicators and, in the presence of all four, release a tumor-killing factor.

Crosstalk and timing faults

There are huge differences, of course, between the floppy molecules that embody biological logic gates and the diodes and transistors that embody electronic ones.

Engineers designing biological circuits worry a great deal about crosstalk, or interference. If a circuit is to work properly, the molecules that make up one gate cannot bind to molecules that are part of another gate.

This is much more of a problem in a biological circuit than in an electronic circuit because the interior of a cell is a kind of soup where molecules mingle freely.

To ensure that there wouldn't be crosstalk among his AND gates, Moon mined parts for his gates from three different strains of bacteria: Shigella flexneri and Pseudomonas aeruginosa, as well as Salmonella.

Although the parts from the three different strains were already quite dissimilar, he made them even more so by subjecting them to error-prone copying cycles and screening the copies for ones that were even less prone to crosstalk (but still functional).

Another problem Moon faced is that biological circuits, unlike electronic ones, don't have internal clocks that keep the bits moving through the logic gates in lockstep. If signals progress through layers of gates at different speeds, the output of the entire circuit may be wrong, a problem called a timing fault.

Experiments designed to detect such faults in the synthetic circuit showed that they didn't occur, probably because the chaperones for one layer of logic gates degrades before the transcription factors for the next layer are generated, and this forces a kind of rhythm on the circuit.

Hijacking a bacterium's controller

"We're not trying to build a computer out of biological logic gates," Moon says. "You can't build a computer this way. Instead we're trying to make controllers that will allow us to access all the things biological organisms do in simple, programmable ways."

"I see the cell as a system that consists of a sensor, a controller (the logic circuit), and an actuator," he says. "This paper covers work on the controller, but eventually the controller's output will drive an actuator, something that will do work on the cell's surroundings. "

An synthetic bacterium designed by a friend of Moon's at Nanyang Technological University in Singapore senses signaling molecules released by the pathogen Pseudomonas aeruginosa. When the molecules reach a high enough concentration, the bacterium generates a toxin and a protein that causes it to burst, releasing the toxin, and killing nearby P. aeruginosa.

"Silicon cannot do that," Moon says.

Construction site managers face many daunting choices every day. Whether to own his company?s construction equipment or rent it from a local business is one such decision. A very good argument can be made for renting, not owning, the tools you use for your work.

Three things are great when you are in charge of a work site. Faster is one. Smoother is another. And reliable is a definite third. Owning the tools for your work seems like a great idea. However, it usually means you have dated or obsolete pieces shortly after they are purchased. A busy work site will also produce great wear on the tools used. Replacing this equipment and still meeting your deadlines for building jobs can be very difficult and expensive.

It is easy to see, then, that renting your tools for your site is a better plan than owning them. You will always have the newest, greatest thing for each task when you rent. This of course saves your company energy, money, and time.

Instead of having to replace broken tools yourself when they inevitably break, you just pick up the phone and call the rental company. Companies have guarantees that require them to quickly replace your drill when it breaks down. Your brand new backhoe is quickly on the job when the old one breaks, instead of you having to go through the hassle and expense of replacing it yourself.

One other huge consideration is where to store your tractors. Finding a location that is secure where you can keep your tools and implements when not using them for work sites can be frustrating. Tools are stolen or vandalized while in storage sites every day, and increasingly so. These issues are all avoided if you rent instead of owning.

A simple comparison can be made regarding the choice faced in this situation. That comparison is to renting versus owning your own home. If you own your home and your dishwasher breaks or your roof springs a leak, you have to take care of the expense and nightmare of repairing it yourself. Shares bruised by earnings concerns

LONDON (Reuters) - The FTSE 100 fell on Friday, dented by corporate earnings concerns after a second profit warning in a week from the engineering sector and by more weak data from mega metals consumer China.

Mid-cap Morgan Crucible, an advanced materials group, fuelled concerns about slowing growth in China, as it issued a profit warning and announced job cuts, blaming a slowdown in China and weak demand in Europe.

Its shares plunged 11 percent.

The profit warning, hot on the heels of one from fellow industrial materials maker Cookson Group, hit other engineering companies. Among the blue chips, GKN, IMI and Melrose each lost 2.4 to 3.3 percent.

Miners also felt the sting of the global economic slowdown, with Evraz temporarily shutting its Czech steel production line due to low demand.

The sector suffered target price downgrades, including from HSBC and Credit Suisse, the latter reflecting cuts in its expectations for metals prices.

The FTSE 100 closed down 30.14 points or 0.5 percent at 5,799.61 points, taking its losses for the week to 0.8 percent. The mid-cap FTSE 250 dipped 0.1 percent, led by Morgan Crucible and in four-and-a-half times its 90-day average daily volumes.

The profit warnings are "to be excepted given the economic backdrop is somewhat weak, particularly in Europe," said Edmund Shing, head of European equity strategy at Barclays.

"In general we do see headwinds for the market coming from the earnings season and the need to see further downgrades to consensus estimates, particularly for next year."

Chinese data on Friday offered more proof of the slowdown hitting the world's biggest metals consumer, with bank lending missing forecasts in September.

Stockmarkets could get a lift if weakening data prompts Chinese authorities to dole out more stimulus. But for now, market talk of impending measures has proved unfounded.

China has been an important growth market for UK companies at a time of spending cuts at home and in Europe. In a fresh blow for UK consumers, Centrica, the owner of Britain's biggest energy supplier, said it will increase domestic gas and electricity prices by 6 percent next month.

The tough market conditions - with third quarter earnings at Britain's large and mid-cap companies seen down on average by 7.4 percent year-on-year, according to Thomson Reuters Starmine - have increased the importance of stock picking.

On Friday Hargreaves Lansdown stood out. The investment manager topped the FTSE 100 gainers, up 3.6 percent after reporting record high assets and rising revenues.

Overall, though, concerns about earnings and the economic outlook - alongside the euro zone debt crisis - have helped keep the FTSE 100 in a tight range of around 200 points for the past four weeks after rallying 700 points since early June.

"I still believe that this is in a topping-out process and we will see some downside development in the near term," said Anders Soderberg, technical strategist at SEB.

"As long as you hold below the September peak, I'm more prone to be looking for the market to try and go lower and actually try to break lower."

On the upside, resistance in the 5,885 to 5,913 area should cap any gains early next week, while to the downside 5,738, the October 1 trough, will provide support, he said.

Drug shortage led to spike in kids' infections

NEW YORK (Reuters Health) - When there was a shortage of a drug used to prevent IV-related infections in kids, the frequency of those infections increased almost ten-fold at one Michigan hospital, a new study shows.

Known as ethanol lock therapy, the preventive drug is given to kids with bowel problems who require an IV feeding line because their intestines don't absorb enough nutrients.

Those children are at higher risk of infection to begin with because their gut bacteria don't have as much practice killing off germs, researchers said.

Luitpold Pharmaceuticals, then the sole supplier of ethanol, or dehydrated alcohol, voluntarily stopped manufacturing the drug between April and September, 2011 after scrutiny of pharmaceutical facilities by the U.S. Food and Drug Administration.

The details of the production halt were not made public.

Up until early 2011, kids being treated at C.S. Mott Children's Hospital in Ann Arbor were given daily ethanol lock therapy in their catheters to prevent infection. But with the shortage, that was cut back to weekly prophylaxis for most young patients.

The new study, published this week in Pediatrics, covers eight children ranging in age from 22 months to 18 years who'd been diagnosed with necrotizing enterocolitis or other intestinal conditions requiring an IV line.

When ethanol was readily available, there was an average of one catheter-related infection per child every four years.

But when the dosing frequency dropped, seven of the eight children developed catheter-related infections in just a few months. Six of them needed to be hospitalized as a result and spent more than two weeks in the hospital, on average. Treating them cost over $100,000 per patient, and two of the youths ended up in the intensive care unit.

"We definitely had concerns that rationing (ethanol) or decreasing the amount of time we used it could lead to an increase in infection," said lead author Dr. Matthew Ralls, from Mott and the University of Michigan Medical School.

But the researchers said the spike in infections was far greater than what they'd expected.

"We had basically a complete failure in prophylaxis," Ralls told Reuters Health. "We reverted back to the numbers from before we even used ethanol."

He said he and his colleagues hope that in the future, the FDA can come to an agreement with companies that are the sole producers of important drugs to only shut down some of their production facilities at any given time, for example.

"This had a profound effect on these kids," Ralls said. "Some of the complications were pretty devastating for some of these children."

A press officer at the FDA said the agency hadn't reviewed the new study.

But, Sarah Clark-Lynn told Reuters Health in an email, "the FDA is working hard with pharmaceutical companies to prevent and resolve drug shortages. Drug shortages (are) a top priority issue for the FDA and we are working hard to help assure that patients in the United States have access to the high quality medications they need."

She added that another company, Akorn Pharmaceuticals, is now manufacturing ethanol lock therapy. "We do not anticipate any further shortage issues at this time for this drug," she said.

Luitpold did not respond to a request for comment.

'NBA2K13? review: The king of sports video games stands alone ...

?Are You Not Entertained?? What a fitting way to describe this year?s entry in the annual sports video game juggernaut ? NBA2K13.

The king of the digital hardwood continues its dominance on the blacktop by tweaking?game play?from last year, adding a mind blowing amount of customization while being ?produced? by hip-hop icon, Jay-Z.

Player models from the body down are solid once again this year, but gamers will notice that some of the NBA?s elite?s faces are slightly off. D-Wade and LeBron?s faces are picture perfect on screen, but Kevin Garnett looks like an odd milk dud. This however?doesn?t?apply to the NBA legends that were included in the game, as the 92? Dream Team is present ? with Charles Barkley, Magic Johnson and other greats portrayed in their playing prime.

Even before Jay-Z was attached to the project, the 2k series was never a slouch looks wise. For the basketball enthusiast, the amount of fan interaction is staggering. Through ?My Player Mode,? 2K?s create a player mode; you can buy your favorite throwback pair of Air Jordans to wear in the game.

Feel free to take it one step further by designing your own in-game kicks, order it through Nike I.D., and have a physical pair delivered to your doorstep. It?s customization at its finest.

Gameplay

The previous two entries in the franchise, were considered to be the best basketball games of each year, so 2k13 had the unenviable task to improve on perfection.?Game play-wise it seems the approach for NBA2K13 was ?if it aint broke, don?t fix it?. Offensively, the tight controls from NBA2k12 have been streamlined for NBA2K13.

While previous installments allowed you to dribble with the shoulder buttons, all dribble/juke combinations are now done with the right analog stick.

When combined with the L2 button, your right analog stick becomes your jump shot. On the defensive side of the ball, nothing has changed which?isn?t?a bad thing, however I still wish there was a more efficient defensive control scheme when you try to post-up a player.

Sound

This is where the Jay-Z influence truly shines. Hov handpicked the soundtrack for this year, and though he showed love to many hip-hop artists he?s been affiliated with over the years ? like Kanye, Nas, and Diddy ? rock bands like U2 and Coldplay round out the tunes.

The in-game commentary team is superb. The scripted commentary that usually?plagues sports games is sparse, as I rarely caught myself listening to the same forced speech by the two man team.

Verdict

Whether this is your first go round with the 2K series or you?re a season vet, NBA2K13 won?t disappoint.

The addition of Jay-Z to the brand only enhances the overall presentation and gives fans of the NBA the most complete video gaming experience that?s available.

That is until NBA2K14 drops next year.

Lawyers in Colorado rampage case to square off over media leaks

DENVER (Reuters) - Prosecutors and attorneys defending accused Colorado theater gunman James Holmes return to court on Thursday to spar over leaks to the news media, and the status of a hearing that could provide details of the massacre.

Arapahoe County District Court Judge William Sylvester will hear the two issues in the latest of a series of pre-trial proceedings in the sensational murder case.

Holmes, a 24-year-old former neuroscience graduate student, is accused of opening fire inside a suburban Denver movie theater during a midnight screening of the Batman movie "The Dark Knight Rises' on July 20.

The rampage, one of the worst outbursts of U.S. gun violence in recent years, killed 12 people and wounded 58 others.

Public defenders said in court filings that Holmes' right to a fair trial was jeopardized when someone in law enforcement leaked details of a package that Holmes sent to a psychiatrist, in violation of a gag order imposed by Sylvester.

The parcel purportedly contains a notebook detailing plans for the theater rampage, according to a Fox News report.

Holmes' lawyers said they have received 16,000 pages of documents from prosecutors that they say support "the defense's concerns that the government was responsible for leaking information" about the package to the news media.

They are asking the judge to impose sanctions on prosecutors for the disclosures.

Prosecutors said they were unable to respond to the "vague allegations" made by the defense, noting the motion does not identify the specific information that public defenders are complaining about, or if the media reports were even true.

Sylvester will also hear from lawyers on Thursday on whether a preliminary hearing scheduled for next month will be held on time, delayed, or if Holmes will waive his right to the hearing altogether.

If the preliminary hearing is held, prosecutors will lay out details of the case so the judge can rule if there is enough evidence against Holmes to bind him over for trial.

Prosecutors have depicted Holmes as a young man whose once promising academic career was in tatters. He failed graduate school oral board exams in June, and one of his professors suggested he may not have been a good fit for his competitive Ph.D. program.

In open court and in motions filed in the case, prosecutors accuse Holmes of amassing an arsenal of weapons as part of "a detailed and complex plan" to commit mass murder.

On the night of the rampage Holmes bought a ticket to the movie then slipped outside, prosecutors said, armed himself and returned to the theater, spraying moviegoers with gunfire.

Holmes' attorney, Daniel King, who analysts have said appears to be laying the groundwork for a possible insanity defense, has said his client suffers from an unspecified mental illness and had tried to get help before the shooting.

Geithner: U.S. economy growing despite headwinds

TOKYO (AP) ? U.S. Treasury Secretary Timothy Geithner said Thursday that financial reforms and other actions in response to the global crisis are yielding results, helping the U.S. economy to grow at a pace better than there was reason to expect.

Speaking at a financial conference in Tokyo on Thursday, Geithner said the Obama administration would strive to resolve by the end of the year the impasse with the Congress that threatens to impose a so-called "fiscal cliff" of tax increases and deep spending cuts if the two sides do not reach agreement.

The U.S. has been relatively successful in managing to clean up the mess left by the 2008 financial crisis while not starving the economy of credit, Geithner said. Growth has dragged, though, due to the European crisis and severe drought across the U.S.

"We've been relatively successful in doing these reforms in a way that didn't starve the economy of credit," he said.

Growth has averaged just over 2 percent a year since 2009, lower than the 3 percent to 4 percent that many had forecast, he said. Geithner put the impact from the European slowdown at up to 1 percentage point of GDP growth and from this year's drought at about 0.5 point.

"Those two factors alone explain the difference," he said.

"From my perspective, the U.S. economy is doing significantly better than anybody had reason to expect, not just because of the magnitude of the crisis but because of the size of the force of the shocks that hit the U.S. economy," Geithner said, pointing to the European debt morass and two spells of surging oil prices.

The Obama administration did well to act aggressively and early on financial reforms and recapitalizing financial institutions, Geithner said, though he acknowledged there was much work ahead, especially on reforming housing finance ? which was at the heart of the collapse in 2008.

"Mortgage credit in the United States is tighter than it needs to be," Geithner said.

Progress made in getting the economy back on track could be undone, economists have warned, if Washington fails to deal effectively with the so-called "fiscal cliff."

Christine Lagarde, managing director of the International Monetary Fund, urged that the U.S. take "decisive action" on the issue.

Geithner acknowledged the urgency of the problem, saying the Obama administration intends to try to resolve its standoff with the Republican-controlled Congress over spending limits by the end of the year. The aim is to draw up a set of reforms that could be phased in over time.

If the impasse is not resolved by 2013, tax increases and deep spending cuts amounting to up to 4 percent of GDP will take effect, walloping the U.S. economy. The IMF has urged the U.S. to raise the ceiling on the level of debt the government can issue, which is capped by law and avoid a showdown similar to that in August 2011, when a similar impasse went unresolved until the U.S. almost defaulted on its debt.

Deferring the problem is not a "responsible strategy," Geithner said.

"It might feel like an easy path at the moment but it will still leave a set of big questions hanging over the country. I don't think that will help."

Angels of Hope helps cancer patients

Hundreds of East Tennessee cancer patients benefit from a volunteer effort to help them around the holidays.

"This says love is all you need," reads a hand made pillow case.

Love motivated UT Medical Oncologist Dr. Susan Huntsinger to start a program to help the cancer patients she treats.

"To be able to do this for them and give them just that little bit of spark that little bit of hope is just a wonderful thing," she said.

She realized the holidays can be especially difficult for her patients.

"In addition to chemotherapy you're trying to have a nice holiday season for your family and you don't feel good, you're tired, and sometimes you just don't have the ability to get to the store and get the things that you need," she explained.

She started Angels of Hope, gift baskets distributed at Christmastime.

It's a full Christmas meal with a gift card for meat.

Wal-mart in Jefferson City donates food, Pilot donates gas cards, and a team of volunteers pitches in to help patients like Stephanie Gourley.

"I received a gift basket from Dr. Susan Huntsinger and her staff. And I said well this is wonderful. You know after you have chemo treatments you don't feel like going to a grocery store to shop for groceries and stand in line," she said.

Stephanie Gourley is a breast cancer survivor.

She's been cancer free since February 29th.

"I fought it from day one. 90% of the battle is just staying positive, surrounding yourself with the right people, staying focused on getting better, staying healthy," she said.

Angels of Hope baskets also include homemade gifts from children.

"They color or draw an angel that we have made for them and then this year we have done pillowcases and there's a quilting square on each one of the pillowcases," Dr. Huntsinger said.

They are unique creations for the patients made by children with love.

"I think this is a way that children are also able to give back," she said.

Donors contribute $50 to support one basket. Angels of Hope will distribute more than 200 baskets this Christmas to cancer patients in need.

Stephanie Gourley said, "It was a real convenience to have staples in the pantry. It was just a blessing in disguise and I appreciate it."

Dr. Huntsinger said, "I love my patients. And I want to see them taken care of the best possible."

"I share the love every day. I give it back," Stephanie said.
